Does anyone have an Atmel-ICE that Chip could borrow? That would allow
him to watch registers and stack and maybe pinpoint where the problem
is.

If you're willing to wind it back to a breadboard, I can loan you a
Sanguino-type board which uses an ATMEGA1284p and has a JTAG connector,
which would allow you to run a debugger.
