Are there enough pins brought out to do SWD programming (they share a
subset of the JTAG pins).

The SPI flash might be a good way to go. Reprogram it with a "bus
pirate"/arduino/etc with the new bootloader code. You might need to
hold the CPU in reset, which should tri-state the signals going to the
Flash.
